Unfortunately we made the mistake of re-integrating AutoHotkey without re-examining the license a while back; we used to simply include it and launch the EXE (which is permissible), but later changed it to link to DLLs and therefore we were not in compliance. Our deepest apologies go out to the AutoHotkey community for this oversight. It was not our intention to violate the license and we will be correcting the situation immediately. A new beta is already out, and a new official version will be out within the next couple of days (2016-12-14). UPDATE (2016-12-15): We have reintegrated AutoHotkey into the latest beta using the EXE instead of linking to a DLL, which is no longer in violation of the GPL. We should be good to go with this solution.
